Seems to me that it stems from the fact that there are actually two alignment systems at work, and they kind of don't really want to work with each other.
On the one hand, you have the traditional DnD-esque good/neutral/evil, with the auras and the gods. On the other, you have the palladium alignment system which was basically designed specifically to not be so rigid and unrealistic as a more traditional system. A diabolical crusader who kills anyone who won't fall in line works from a palladium perspective, but it seems like something a lighty god would frown upon.
Compound all that with people bringing modern concepts of morality into a world which has visible and active deities, and everything gets more confused. When the world has good and evil gods, which are easily recognizable as such, things get a little more black and white. Even for characters that don't follow any specific god, they would still tend to follow the collective sphereres of their similarly aligned gods. What really needs to happen is that people need to remove the modern political and judeo-Christian ideas of morality which really don't apply.
